On January 9, 2022, Thomas made his first career interception by picking off Los Angeles Rams quarterback Matthew Stafford during overtime in the last regular-season game. The 49ers, leading 27–24, secured the win and advanced to the 2021–22 NFL playoffs.

In 2022, Thomas faced challenges during the 49ers preseason training camp and risked missing the final 53–man roster because of injury and the rise to prominence of rookie cornerbacks Deommodore Lenoir and Samuel Womack. He did make the final roster but he played just 47 defensive snaps for the season. Later, he could not take part in the playoffs due to an ankle injury.

In 2023, in week 10, he made his first career forced fumble and fumble recovery, a 34–3 win over the Jacksonville Jaguars. Two weeks later, during the match against the Seattle Seahawks, he recorded his second career interception and won the match by a 31–13 score. On August 28, 2024, he was placed on injured reserve.
